leaky Miata

I have a 1990 Miata that is in need of a new top and I try to keep it covered but I can't always do that. When it rains and the Miata is unconvered water leaks somewhere into the car and I hear a swooshing sound of water coming from near the corners where the top attaches to the frame (near the top seat belt bolt). Is the water staying in the car because of a plugged drainage hole or is it just not supposed to get any water there at all? I am also starting to worry about rust and whether or not it has rusted yet or if it will. Any help on this subject would be very well appreciated.
