Truck box liner inquiry

Ok can anyone in here offer me some advice? I purchased a box cap for my truck yesterday. My problem is this, I have a box liner in the truck that goes over the rails. Therfore to fit the cap on the truck I either need to take out the box liner or modify it buy cutting holes or cutting the whole top off it. My questions are these: What would you do? Is there a standard pratice here? Thanks in advance!

If you must have a liner, I'd get a spray on.
